I'm using the latest version for quark 1.20.1 and it's impossible to disable these features. I'm pretty sure this is a bug and there may be more features that can't be disabled. For More Stone Variants in particular, the items don't show up in JEI but the recipes themselves aren't disabled (meaning you can still craft them if you remember the recipe).
